Het verhaal in Star Wars : The Clone Wars speelt zich net na de gebeurtenissen in de film (episode 2) af en draait rond Count Dooku, een afvallige Jedi die ook in Episode II Attack of the Clones zijn opwachting maakt en leider is van de Separatists, een beweging die een bedreiging vormt voor de stabiliteit van de Galactic Republic.
